I have avg virus scanner. There are some files in the virus vault which cannot be healed. What is the way to heal them? Will deleting those files will affect my system performance.

If they cannot be healed, then search for the original files by looking them up using Google. You can usually find out where to find un-altered original files to re-install on your system.
If they are in your vault, they are no longer on your system anywhere - and if your system is still running with no problems, then you shouldnt worry about it.
A Trojan Virus means that it is an innoculous looking thing with a trap of some kind set in it - usually a backdoor program allowing someone to remotely control your computer and use it as a Spam Zombie or something similar.
A Virus will usually just wipe your files out or something similar.

Sounds like a trojan, some times they get downloaded and a scanner can't remove em. The only thing I have found to work is just re-format.
I think a trojan virus is one that is hidden in another file (named after the trojan horse). A window virus is just the virus itself. As far as deleting files, hard to say. I've deleted so many vital files before that have crashed my computer that I'm very wary now... best advice is to do some research on the web about the viruses you have...
